I'm obviously not Mazer and he can elaborate further, but my understanding is that Eon is a production company (the entity that actually makes the movies) while Danjaq is a holding company and actually owns the Broccoli-Wilson family's rights/interests/etc. in the franchise. From the outside, they seem to operate as if they were one entity, but legally they are separate.
Here's a similar example in the U.S. involving auto racing. Nascar and International Speedway Corp. are controlled by the same family. Nascar is a racing series. Many (though not all) of its races just happen to be held at racetracks owned by International Speedway Corp. This is not a perfect analogy to Eon/Danjaq but you get the idea.

Also, I'm intrigued by the scenario Mazer provided of how there could be a conflict between Eon and MGM/Sony. Is there a way that Danjaq could sign off on a Bond project that's opposed by MGW and BB?

I'm curious about this myself. I've heard, but have no documentation, that there was an early draft where the pre-credits sequence was, in effect, the construction site scene we eventually got in Casino Royale. In other words, there was an early draft of Casino that wasn't "origin of Bond."

Purvis and Wade have said that their first draft wasn't a reboot, and implied that it was written with the assumption that Pierce would still be playing Bond.
