If Ian Fleming is still around and continue to write James Bond novels after The Man With The Golden Gun, what would he titled them?

He had odd taste for naming books, Some times people, Goldfinger, Dr. No ;), TMWGG,
Sometimes missions Moonraker, Thunderball

I think he would have eventually written a book named Goldeneye.

I read somewhere that he might of used My Enemy's Enemy as a title if he's alive today.

Maybe "The Union Corse"
It's sort of mysterious, if one hasn't read OHMSS. Bond meets with Marc-Ange Draco for the first time in years. Draco has retired to Japan, where he is taking over the Japanese underworld  No one can understand him (semi-seriously, Draco went to Japan to see where his daughter was avenged). Tiger, of course, gets into the act and calls back Bondo-san. During this period, Bond has been commuting between England and KIssy and their son, who is now four years old, and is blond and thuggish-looking and starting to pump iron at the Ama-san gym  Kissy says, "No, no no! That can't be our offspring!" Bond assures her, "Darling. He's approved by his Godmother Babs, so it's all right. He has all the time in the world to become handsome and charming."

If you want a laff, check out the Hong Kong versions of the movies, eg:

TB - James Bond vs. Spectre
YOLT - James Bond Bravely Destroyed the Rocket House
OP - James Bond Bravely Destroyed the Bomb Gang

For some reason, the Cantonese versions all have these crazy titles; the Mandarin versions are closer to the originals.

Do you think Fleming would use something like The Manhattan Project?

While I do not know what he would have titled I do know more or less what he would have done. At least follow me willingly in my illusion of knowing, enjoy it or don't the only price is leave me neither wanting nor disabused. :)

What would have happen is if by some quirk of fate Fleming had the opposite of health in this imagined reality he would have come full circle killing Bond off ala You Only Live Twice.
A heroes fate to be sure. Worthy of the geek plays :)
